Many people have found hyperlinking and cross-referencing between files in a book file to be unreliable. That's why it's best to create a single InDesign file.

If you apply a character sytle using Find/Change it is applied to ALL of the found text, so I suspect you need to do this in two steps.

Unplug from the network so that there's no chance ID will find the links (and set the prefs not check), and if the file will open export it to .idml from the current version.
