Depends what you mean by "eBook". It's a generic name for a number of formats, and each type has advantages (features) and disadvantages. For example, it's easy to produce a PDF from an InDesign print file and keep all the design features, but it may be difficult to sell in this format through traditional outlets. You can produce ePubs from InDesign (fixed and reflowable text types) and also subsequently convert them into formats for selling through the Amazon store, but the InDesign design needs to be set up in a particular way and design features may be limited.
